Note for existing users: Skip to the ‘Import data into GSTR-3B’ section. If you are a new user, follow the steps given under the ‘One-time Account Registration’ and ‘Create a Workspace’ sections before proceeding.
One-time Account Registration
If you are a first-time user, register with ‘Clear’ using our web portal or app by creating a new account using the authorised person’s email address. Follow the below steps-
Step 1: Visit https://app.clear.in/ and click on "Create an account”.
Step 2: Verify the email ID using the link sent on the registered email ID.
Create a Workspace
Once you’ve created an account, log in to the account to add company and GSTIN details-
Add legal name, annual turnover, ERP in use, and products offered by Clear that you’re interested in using.
By entering these minimal details, you’ve created a workspace.
After that, you can add GSTINs and respective business names.
Step 1: Log in to https://app.clear.in/
Step 2: Select the tile named ‘GST’ on the launchpad to open the GST software.
Step 3: Click on ‘Add GSTINs →’
Step 4: Add GSTINs, and business name, and click on ‘Continue →’.
Step 1: Click on the ‘Filing’ tab and select the ‘GSTR-3B’ tile to prepare GSTR-3B for a month/quarter.
Step 2: Select the PAN/GSTIN for which you want to prepare GSTR-3B and select the return period.
Step 3: Connect with GST Network (GSTN) and activate the API by OTP verification.
For this, enter the GST portal’s login credentials, such as the username, password and enter the Captcha (in case of a first-time user).
Enter the One-Time Password (OTP) received in the email ID and mobile number registered for the particular GSTIN.
Step 4: Confirm data source to auto-fill Tables in GSTR-3B.
(1) Auto-fill Tables other than Table 4
Select the source for every Table of GSTR-3B to automatically fill in the data.
(2) Auto-fill Table 4
For Table 4, automate Input Tax Credit (ITC) claim journey by choosing the data source as ClearGST solution’s GSTR-2B vs PR reconciliation tool. Click here and follow our detailed guide for auto-filling Table 4.
Note: To reset the data source for auto-fill chosen in the earlier steps, click on the arrow against the ‘Actions’ tab and select the ‘Reset’ action from the drop-down.
Step 5: Click on the ‘Prepare GSTR-3B’ option to view the form after confirming the data source for auto-fill.
Step 6: Click on ‘Skip’ if the data is already downloaded or ‘Download’ to freshly download the data after connecting with the GSTN.
(1) If data is not downloaded
Click on Connect & then Download to download the data from the government’s GST portal and auto-fill the respective Tables based on the auto-fill selection.
A snapshot of the data getting downloaded is provided below.
(2) If data is downloaded
Click on ‘Skip’ if the data is already downloaded.
Step 7: Click on the ‘Import File’ to import the sales/purchase data and GSTR-3B summary data to auto-fill Tables based on the selection.
View a PAN-level summary along with GSTIN section-wise bifurcation.
View the Table-wise break-up of GSTR-3B by clicking on ‘View Prepared 3B’.
Step 8: Click on the ‘Edit’ button if any editing is needed after reviewing the auto-filled data in the Tables.
Edit the fields > Save.
Note 1: If there are any errors in the edited fields, ClearGST solution highlights those errors along with the reason.
Note 2: Click on action items to see the values in the components such as the IGST, CGST, SGST & CESS.
Note 3: To erase the data from the Tables, click on the ‘Clear all values’ button.
Note 4: For filing nil GSTR-3B, click on ‘Select for Nil Returns’.
Note 5: View all the sales and purchase invoices by clicking on the ‘View sales invoices’ or ‘View purchase invoices’ buttons, respectively.
Click on ‘Run-Recon’ for reconciliations such as GSTR-2B vs PR, and GSTR-2A vs PR before proceeding with further steps of GSTR-3B filling.
This entire section can be skipped if the user does not find the need to reconcile data.

Step 1: Click on ‘Review tax Calculation (All GSTINs)’ to check the tax payable after offsetting the ITC.
Step 2: Connect with the GSTN to fetch the e-Ledger balance (if already connected, the data will be downloaded).
Step 3: Under ‘Review & Tax Calculation’, click on ‘View & Change the Tax calculation’.
You will be able to check the tax-saved amount by using ClearGST’s offsetting calculator.
You can also change the calculation (If required), three options will be available-
1. Clear’ calculation,
2. GST calculation, and
3. Own calculation.
Users can switch the GSTIN from the same page to view the calculation for other GSTINs.
From the ‘Actions’ tab, the user can refresh the ledger balance.
Also, the user can download the PAN-level GSTR-3B Summary.
The user can expand the amount section to get bifurcation of taxes in CGST, SGST, IGST and CESS.
Click on ‘View Sales invoices / Purchase invoices’ to view all the Invoices.
Step 4: Click on the ‘Upload to GSTN’ button to upload the data to GSTN to check the prepared GSTR-3B form.
Step 5: Click on ‘Create/View challans’ to either make payment of created challans or create new challans.
Step 6: Click on the ‘Generate challan’ option to generate challan.
Click on the ‘Connect’ button to start the challan generation process.
Enter the GSTN credentials that must be updated with Captcha received from the GST portal.
Step 7: After filling in the details, click on the ‘Generate challan’ button.
Step 8: On the ‘Create challan’ page, click on the ‘Auto-fill challan’ button to get a drafted challan based on the offset results.
Note: Under the ‘Action’ tab, the user can set the payment mode and bank details for all challans in one go.

Downloading the challan data into CSV.
Note: Click on ‘Delete challan’, to delete the challan from the challan dashboard.
On the ‘Generated challans’ page (If challans are already generated), the user can download it as CSV/PDF.
Click on ‘Refresh Challans’ to fetch the challan status from the GST portal.
Click on ‘Get challan from GSTN’ to get the challans available in the GST portal for the selected month.
Step 9: Click on ‘Upload to GSTN (All GSTINs)’ once the form is ready with proper offsetting.
You can also retry uploading the data from the UI if the upload fails.
Step 10: Once the data is uploaded, click on the ‘Offset & File GSTR-3B’ button.
Step 11: Click on ‘Connect’ for every GSTIN (one by one). Enter the GSTN credentials and Captcha to proceed.
Click on continue to offset and proceed with the filing.
Note: This action works as ‘Make payment post credit to the ledger’. It's a non-reversible action.
The below screen appears when successfully offset.
Note the following pre-requisites for DSC filing-
1. emSigner- Use the link to download: https://www.gst.gov.in/help/docsigner.
2. Java 1.6 JRE 1.6.0_38+, Java 1.7, Java 1.8.
3. Desktop Browser: Microsoft Edge/ Chrome 49+ or Firefox 45+. If using Google Chrome, use the link "chrome://flags/#allow-insecure-localhost" & enable the flag called “allow-insecure-localhost” and then relaunch the Chrome browser.
Step 1: Select the authorised signatory or add the signatory if not added at the beginning of filing.
Step 2: Under ‘Filling method’, click on ‘File with DSC’.
Step 3: Acknowledge the GSTR-3B filing data.
Step 4: Click on ‘File with DSC’ against every GSTIN.
Step 5: Click on Sign.
Step 6: Enter the User PIN & log in to the file with Em Signer.
The following screen appears for successfully filling GSTR-3B.
Step 1: Select the authorised signatory or add the signatory if not added at the beginning of the filing.
Step 2: Under ‘Filling method’, click on ‘File with EVC’.
Step 3: Acknowledge the GSTR-3B filing data.
Step 4: Click on ‘Get EVC’.
Step 5: Enter the EVC obtained.
Step 6: Click on the ‘File GSTR-3B’ button.
The following screen appears upon successfully filing GSTR-3B.
A nil GSTR-3B return must be filed by all registered taxpayers (GSTIN) mandatorily when there are no sales or supplies during the month or quarter, ITC claims or reversals, or taxes to pay. The advanced ClearGST solution provides a quick option to file a nil GSTR-3B.
Following are the steps to file a nil GSTR-3B-
Step 1: Under the action item from the ‘Prepare GSTR-3B’ page, click on the ‘Select for NIL Returns’ button.
Step 2: Select the GSTINs for nil return filing & click on the ‘Proceed’ button.
Step 3: Upload and file GSTR-3B using DSC or EVC as per the steps provided under the ‘How to file GSTR-3B on ClearGST’ section.
